Issue
The general Shopify shipping profile applied an incorrect charge to an order for a fixed-price bundle, not the subscription shipping profile.

Resolution
Shopify Checkout Integration shipping profiles are not compatible with fixed-priced bundles. It is expected behavior that the general profile is used when a subscription order contains a fixed-price bundle.
